Run Ocarina of Time natively on Steam Deck

Yes without an emulator. Here is the project and what to know.

The project: Ship of Harkinian

Ship of Harkinian is the native PC port built from the Ocarina of Time decompilation on the libultraship framework. It ships as a GUI installer, runs on Windows, Linux, macOS and the Steam Deck is a Linux handheld, so the Linux build is the one you want. It runs comfortably there: these ports run far lighter than N64 emulation because the translation happens ahead of time, and libultraship ports default to controller-friendly menus and a proper graphics settings page.

What you get over an emulator

What you need

An original Ocarina of Time N64 ROM you supply your own copy; the installer extracts assets from it. And note the other N64 Zelda in the database with the same treatment: Zelda 64: Recompiled (Majora's Mask) and 2 Ship 2 Harkinian cover the rest of the trilogy's native-port scene.
